Background  

Binding of serum components by surface M-related proteins, encoded by the emm genes, in streptococci constitutes a major virulence factor in this important group of organisms. The present study demonstrates fibrinogen binding by S. iniae, a Lancefield non-typeable pathogen causing devastating fish losses in the aquaculture industry and an opportunistic pathogen of humans, and identifies the proteins involved and their encoding genes.  相似文献

The aim of the ecospat package is to make available novel tools and methods to support spatial analyses and modeling of species niches and distributions in a coherent workflow. The package is written in the R language (R Development Core Team) and contains several features, unique in their implementation, that are complementary to other existing R packages. Pre‐modeling analyses include species niche quantifications and comparisons between distinct ranges or time periods, measures of phylogenetic diversity, and other data exploration functionalities (e.g. extrapolation detection, ExDet). Core modeling brings together the new approach of ensemble of small models (ESM) and various implementations of the spatially‐explicit modeling of species assemblages (SESAM) framework. Post‐modeling analyses include evaluation of species predictions based on presence‐only data (Boyce index) and of community predictions, phylogenetic diversity and environmentally‐constrained species co‐occurrences analyses. The ecospat package also provides some functions to supplement the ‘biomod2’ package (e.g. data preparation, permutation tests and cross‐validation of model predictive power). With this novel package, we intend to stimulate the use of comprehensive approaches in spatial modelling of species and community distributions.  相似文献

Hitchhiking effects of advantageous mutations have been invoked to explain reduced polymorphism in regions of low crossing-over in Drosophila. Besides reducing DNA heterozygosity, hitchhiking effects should produce strong linkage disequilibrium and a frequency spectrum skewed toward an excess of rare polymorphisms (compared to the neutral expectation). We measured DNA polymorphism in a Zimbabwe population of D. melanogaster at three loci, yellow, achaete, and suppressor of forked, located in regions of reduced crossing-over. Similar to previously published surveys of these genomic regions in other populations, we observed low levels of nucleotide variability. However, the frequency spectrum was compatible with a neutral model, and there was abundant evidence for recombination in the history of the yellow and ac genes. Thus, some aspects of the data cannot be accounted for by a simple hitchhiking model. An alternative hypothesis, background selection, might be compatible with the observed patterns of linkage disequilibrium and the frequency spectrum. However, this model cannot account for the observed reduction in nucleotide heterozygosity. Thus, there is currently no satisfactory theoretical model for the data from the tip and base of the X chromosome in D. melanogaster.   相似文献

Tempo and mode of concerted evolution in the L1 repeat family of mice   总被引:10,自引:0,他引:10  
A 300-bp DNA sequence has been determined for 30 (10 from each of three species of mice) random isolates of a subset of the long interspersed repeat family L1. From these data we conclude that members of the L1 family are evolving in concert at the DNA sequence level in Mus domesticus, Mus caroli, and Mus platythrix. The mechanism responsible for this phenomenon may be either duplicative transposition, gene conversion, or a combination of the two. The amount of intraspecies divergence averages 4.4%, although between species base substitutions accumulate at the rate of approximately 0.85%/Myr to a maximum divergence of 9.1% between M. platythrix and both M. domesticus and M. caroli. Parsimony analysis reveals that the M. platythrix L1 family has evolved into a distinct clade in the 10-12 Myr since M. platythrix last shared a common ancestor with M. domesticus and M. caroli. The parsimony tree also provides a means to derive the average half-life of L1 sequences in the genome. The rates of gain and loss of individual copies of L1 were estimated to be approximately equal, such that approximately one-half of them turn over every 3.3 Myr.   相似文献

Background

The PCR technique and its variations have been increasingly used in the clinical laboratory and recent advances in this field generated new higher resolution techniques based on nucleic acid denaturation dynamics. The principle of these new molecular tools is based on the comparison of melting profiles, after denaturation of a DNA double strand. Until now, the secondary structure of single-stranded nucleic acids has not been exploited to develop identification systems based on PCR. To test the potential of single-strand RNA denaturation as a new alternative to detect specific nucleic acid variations, sequences from viruses of the Totiviridae family were compared using a new in silico melting curve approach. This family comprises double-stranded RNA virus, with a genome constituted by two ORFs, ORF1 and ORF2, which encodes the capsid/RNA binding proteins and an RNA-dependent RNA polymerase (RdRp), respectively.

Results

A phylogenetic tree based on RdRp amino acid sequences was constructed, and eight monophyletic groups were defined. Alignments of RdRp RNA sequences from each group were screened to identify RNA regions with conserved secondary structure. One region in the second half of ORF2 was identified and individually modeled using the RNAfold tool. Afterwards, each DNA or RNA sequence was denatured in silico using the softwares MELTSIM and RNAheat that generate melting curves considering the denaturation of a double stranded DNA and single stranded RNA, respectively. The same groups identified in the RdRp phylogenetic tree were retrieved by a clustering analysis of the melting curves data obtained from RNAheat. Moreover, the same approach was used to successfully discriminate different variants of Trichomonas vaginalis virus, which was not possible by the visual comparison of the double stranded melting curves generated by MELTSIM.

Conclusion

In silico analysis indicate that ssRNA melting curves are more informative than dsDNA melting curves. Furthermore, conserved RNA structures may be determined from analysis of individuals that are phylogenetically related, and these regions may be used to support the reconstitution of their phylogenetic groups. These findings are a robust basis for the development of in vitro systems to ssRNA melting curves detection.

Invasive plants can have different effects on ecosystem functioning and on the provision of ecosystem services, with the direction and magnitude of such effects depending on the service and ecosystem being considered, but also on the life strategies of the invaders. Strategies can influence invasiveness, but also key processes of host ecosystems. To address the combined effects of these various factors, we developed a methodological framework to identify areas of possible conflict between ecosystem services and alien invasive plants, considering interactions between landscape invasibility and species invasiveness. Our framework combines multi-model inference, efficient techniques to map ecosystem services, and life strategies. The latter provides a functional link between invasion, functional changes, and potential provision of services by invaded ecosystems. The framework was applied to a region in Portugal, for which we could successfully predict current patterns of plant invasion, of ecosystem service provision, and of potential conflict between alien species richness and the potential provision of selected services. Potential conflicts were identified for all combinations of plant strategy and ecosystem service, with an emphasis on carbon sequestration, water regulation, and wood production. Lower levels of conflict were obtained between invasive plant strategies and the habitat for biodiversity supporting service. The value of the proposed framework for landscape management and planning is discussed with emphasis on anticipation of conflicts, mitigation of negative impacts, and facilitation of positive effects of plant invasions on ecosystems and their services.  相似文献

Background  

Next-generation sequencing (NGS) offers a unique opportunity for high-throughput genomics and has potential to replace Sanger sequencing in many fields, including de-novo sequencing, re-sequencing, meta-genomics, and characterisation of infectious pathogens, such as viral quasispecies. Although methodologies and software for whole genome assembly and genome variation analysis have been developed and refined for NGS data, reconstructing a viral quasispecies using NGS data remains a challenge. This application would be useful for analysing intra-host evolutionary pathways in relation to immune responses and antiretroviral therapy exposures. Here we introduce a set of formulae for the combinatorial analysis of a quasispecies, given a NGS re-sequencing experiment and an algorithm for quasispecies reconstruction. We require that sequenced fragments are aligned against a reference genome, and that the reference genome is partitioned into a set of sliding windows (amplicons). The reconstruction algorithm is based on combinations of multinomial distributions and is designed to minimise the reconstruction of false variants, called in-silico recombinants.  相似文献

Aim The physical and physiological mechanisms that determine tree‐line position are reasonably well understood, but explanations for tree species‐specific upper elevational limits below the tree line are still lacking. In addition, once these uppermost positions have been identified, questions arise over whether they reflect past expansion events or active ongoing recruitment or even upslope migration. The aims of this study were: (1) to assess current tree recruitment near the cold‐temperature limit of 10 major European tree species in the Swiss Alps, and (2) to rank species by the extent that their seedlings and saplings exceed the elevational limit of adult trees, possibly reflecting effects of the recent climate warming. Location Western and eastern Alps of Switzerland. Methods For each species, occurrences were recorded along six elevational transects according to three size classes from seedlings to adult trees in 25‐m‐elevation steps above and below their regional upper elevational limit. Two methods were used to compare upper elevational limits between seedlings, saplings and adults within species. First, we focused on the uppermost occurrence observed in each life stage for a given species within each studied region; and second, we predicted their upper distribution range using polynomial models fitted to presence/absence data. Results Species exhibited a clear ranking in their elevational limit. Regional differences in species limits (western versus eastern Swiss Alps) could largely be attributed to regional differences in temperature. Observed and predicted limits of each life stage showed that all species were represented by young individuals in the vicinity of the limit of adult trees. Moreover, tree recruitment of both seedlings and saplings was detected and predicted significantly beyond adult tree limits in most of the species. Across regions, seedlings and saplings were on average found at elevations 73 m higher than adult trees. Main conclusions Under current conditions, neither seed dispersal nor seedling establishment constitutes a serious limitation of recruitment at the upper elevational limits of major European trees. The recruits found beyond the adult limits demonstrate the potential for an upward migration of trees in the Alps in response to ongoing climate warming.  相似文献
